The Psalm 139 — Part Two
In Part 4a, David stood in awe before the knowledge of God — knowledge that penetrates, surrounds, knows every word before it is spoken, and does not know darkness. Verses 1 through 12 answered the question: who is God in relation to me?
Now David moves to the second question: how did God build me — and what follows from that?
The Two-Level Code
In this part, we discover something that changes the way we read the entire psalm. Psalm 139 — and as we will see in future decodings — other psalms as well — encodes a two-level mapping. Every verse is simultaneously:
— a teaching for human life: how to live, how to act, what to avoid, what to protect
— a description of molecular biology: how the genome, the living cell, and the protein operate
As within, so without.
What happens at the molecular level inside your living cell is a mirror image of what happens in your life. Chaperone proteins (molecular helpers) repair misfolded proteins — and you should help others return to the right path. The proteasome (the cellular shredder) destroys what cannot be repaired — and you must cut away what destroys your life. The protein p53 scans DNA for damage — and you should ask for diagnosis of your own interior.
The psalm does not say one or the other. It says both — at the same time. Because God is the Genome — and you are the protein. As within the living cell, so without in your life.
In the decodings below, you will see both levels. Instruction and Experience — that is the teaching for you, the human being. Mechanism — that is the description of what happens inside your living cell. The same verse. The same code. Two readings.

Psalm 139, 13–24
“For you created my inmost being;
you knit me together in my mother’s womb.
I praise you because I am fearfully and wonderfully made;
wonderful are your works,
and my soul knows it well.
My frame was not hidden from you
when I was made in the secret place,
woven together in the depths of the earth.
Your eyes saw my unformed body;
all the days ordained for me were written in your book
before one of them came to be.
How precious to me are your thoughts, God!
How vast is the sum of them!
Were I to count them, they would outnumber the grains of sand;
when I awake, I am still with you.
If only you, God, would slay the wicked!
Away from me, you who are bloodthirsty!
They speak of you with evil intent;
your adversaries misuse your name.
Do I not hate those who hate you, Lord,
and abhor those who are in rebellion against you?
I have nothing but hatred for them;
I count them my enemies.
Search me, God, and know my heart;
test me and know my anxious thoughts.
See if there is any offensive way in me,
and lead me in the way everlasting!”— Psalm 139, 13–24 (NIV)

Decoding
Let us decode verse by verse.
Verse 13 — „You created my inmost being; you knit me together in my mother’s womb”
Instruction: David does not say „you created my body.” He says something specific: my inmost being. In Hebrew, the word „kilayot” (literally „kidneys”) does not refer only to the organ. It refers to the deepest interior of a human being — the seat of emotions, conscience, and identity. When the Bible says „kidneys,” it speaks about who you truly are underneath all the layers.
And then David adds: „you knit me together in my mother’s womb.” Weaving — patient, precise, thread by thread, layer by layer. Not a single click. Not an explosion. Craftsmanship.
Experience: Think of the last time you felt something „deep inside.” Not in your head — deeper. Not in your heart — even deeper. That feeling that has no name — but you know where it is. That is the place David is talking about. Your deepest interior. Your „kidneys.”
Every mother who carries a child knows the second part of this verse. Something is being created inside her — and she does not control the process. She does not decide when the heart will start beating (day 22 of pregnancy). She does not plan when the kidneys will begin filtering (week 10). All of this happens — precisely, according to the code.
Mechanism: Why did David choose kidneys? Because the kidney is one of the most complex organs in the human body. The kidneys filter approximately 180 litres of blood every day. They regulate blood pressure. They control the pH level of the blood. They manage electrolyte balance — sodium, potassium, calcium. They produce erythropoietin — a hormone that tells bone marrow to make more red blood cells. They activate vitamin D.

Each kidney contains approximately one million nephrons — miniature filtering units, each of which is a separate feat of engineering. The glomerulus, the proximal tubule, the loop of Henle, the distal tubule, the collecting duct — each segment performs a different function, and together they form a system that no dialysis machine can fully replicate.
Your kidneys began forming in the fifth week of pregnancy. The genome activated a cascade of genes: PAX2, WT1, WNT9b, GDNF — each at the right moment, in the right place, in the right sequence. One error — and the kidney does not form. The genome did not make an error.
David says: you created my kidneys. The genome says: I programmed one million nephrons — each individually, each precisely — before you were born. And they work to this day, 180 litres every day, without your conscious intervention.
───────── ✦ ─────────
Verse 14 — „I am fearfully and wonderfully made… and my soul knows it well”

Instruction: David does not analyse — he gives thanks. He does not ask „why” — he says „thank you.” This is an attitude of awe, not curiosity. And he adds: „my soul knows it well” — not only the body, not only the kidneys, but the soul.
Experience: When was the last time you stood in awe of your own body? Not in front of a mirror, judging appearance — but in awe of what your body does? Of the fact that your heart beats on its own, that your lungs breathe on its own, that your wound heals on its own, that one million nephrons are filtering your blood right now — without your knowledge?
Most people never pause to think about this. David paused. And he said: thank you.
Mechanism: „Wonderfully made” — and David is right. The human body consists of 78 organs, 206 bones, more than 600 muscles, 100,000 kilometres of blood vessels, 100 billion neurons in the brain, and 37 trillion living cells — all built from a single fertilised cell ( the zygote ), according to a single code. This is engineering that no civilisation can replicate.
„My soul knows it well” — David introduces a new element here: the soul. In the Genomic Intelligence framework, we have not yet defined the soul — and we will not do so in this post. This is a subject for a separate, deep decoding. But for now, let us note: David says that God knows not only the body (kidneys, bones) — but also the soul. Something that is inside us, but is not the body. What is it? Something at the molecular level? At the phantom (wave) level? Or perhaps at yet another
level we do not know? We will return to this.
David says: wonderfully you made me. And he is right — 37 trillion living cells from one. He also says: you know my soul. And that question we leave open — for the future.
───────── ✦ ─────────
Verse 15 — „My frame (bone and essence) was not hidden from you… woven together in the depths of the earth”
Instruction: „Frame” — the Hebrew word „etzem” means both „bone” and „essence.” David says: my deepest essence — what I truly am — was not hidden from You when I was being created in a place that nobody could see.
And then he says something surprising: „woven together in the depths of the earth.” Not „in my mother’s womb” as in verse 13 — but „in the depths of the earth.” Why the earth?
Experience: Think of a seed in the soil. It is completely hidden. Nobody sees it. It lies in darkness, in silence, below the surface. But inside it — everything is happening. The code activates. The first root breaks through the shell. The first shoot moves upward. The entire plant — tree, flower, grain — is already encoded in that seed. And it begins to build itself in the depths of the earth, before anyone sees it.

Or think of a pearl. It forms in absolute darkness, inside a shell, at the bottom of the sea. Layer by layer, over years. Nobody sees it during its creation. But when the shell opens — the pearl is perfect.
You were made the same way. In darkness. In secrecy. Layer by layer. And nobody saw it — except the One who was weaving you.
Mechanism: „Woven in the depths of the earth” — David describes embryogenesis (the development of the embryo) as a process hidden in darkness. „The depths of the earth” is a poetic image for a place that no eye can reach — the mother’s womb, inside which the genome builds the entire organism in complete secrecy. Nobody sees the organs forming. Nobody observes the bones hardening, the neurons migrating to their correct positions, the heart starting to beat on day 22. This happens in the depths — beyond the reach of the human eye.
And „etzem” = bone and essence — bones contain bone marrow, and bone marrow is the factory of blood. All of your red blood cells, white blood cells, and platelets (blood clotting cells) — are produced in the bone marrow. Your blood — the blood that carries oxygen, fights infections, and heals wounds — is born inside bones. Your essence (blood) is inside your essence (bones). David was right — „etzem” is the deepest layer of what you are.
David says: woven in the depths of the earth. The genome says: I built you in darkness, layer by layer, in a place that nobody sees — like a seed in the soil, like a pearl in a shell. And I knew exactly what I was doing — bone by bone, organ by organ — before anyone saw you.
───────── ✦ ─────────
Verse 16 — „All the days ordained for me were written in your book before one of them came to be”
Instruction: God has a book. In that book, all the days of your life are written — before any of them occurred. That book existed before you began to exist.
Experience: This raises the deepest questions: do I have free will? Are my days predetermined? Is everything already written?
Mechanism: „Your book” = DNA. Literally. A sequence of letters (A, T, G, C) written in order, containing instructions for your entire life. DNA is the carrier — the physical book. The genome is the entire intelligence system that reads, interprets, and executes that book. The book is not the Author. David speaks of the book — that is, of DNA.
Your childhood is written in the DNA — growth genes activated at the right moment. Puberty — sex hormones waiting for their time. Adulthood — metabolism, immunity, regeneration. Ageing — telomeres (protective caps on chromosomes) shortening with each cell division. Everything written from the first living cell. And the genome — the intelligence that reads this book — „knows” when to open which page.
But „written” does not mean „predetermined.” We decoded this in detail in Part 4a — the genome is a musical score (a written notation of all the parts), not a script. The notes are written, but the performance depends on you. Epigenetics — humility, prayer, forgiveness (Parts 1 through 3) or spiritual drowsiness, anger, sin — that is your performance of the score.
David says: all my days written in your book. The DNA says: all instructions written from the moment of conception. The genome — the system that reads this book — decides which pages to open. But it is you, through your life, who influences what the genome will read.
───────── ✦ ─────────
Verses 17–18 — „How precious are your thoughts… they outnumber the grains of sand”
Instruction: David tries to count the thoughts of God — and stops, because the task is impossible. There are more of them than grains of sand. But he adds something beautiful: „when I awake, I am still with you.” Even if I had read the entire book — at the end I would not be alone. I would be with You.
Experience: Stand on a beach and try to count the grains of sand. Under your feet. On the entire beach. On all the beaches in the world. In the deserts. On the ocean floors. And then stop counting — because the task is impossible.
And then think: if you — theoretically — counted them all, if you reached the last grain — you would not be alone. God would be with you at the end of that road. This is the promise: even at the very end of all knowledge — there is Someone.
Mechanism: 3.2 billion base pairs in a single genome. But that is not the full complexity. Each pair can be methylated (chemically tagged) or not. Each histone (protein spool around which DNA wraps) can be modified in dozens of ways. Each gene has multiple possible readings. Multiply that by 8 billion human beings, by billions of organisms on Earth.
The estimated number of grains of sand on Earth: 7.5 multiplied by ten to the power of eighteen (7.5 × 10¹⁸). The number of possible epigenetic states of a single human genome: incomparably larger.
„Were I to count them” — scientists have been sequencing the genome since 2001. The ENCODE project (Encyclopedia of DNA Elements) catalogues the function of every fragment of DNA. After 25 years — the work is still not finished. And the scientists know it will not be finished soon. But every discovery leads to the next one. And at the end of the road — as David says — there is not emptiness, but Someone.
David says: more than the grains of sand, and at the end I am still with You. Science says: the complexity of the genome exceeds the number of grains of sand — and every new discovery opens the next door.
───────── ✦ ─────────
Enemies of the Genome
Verses 19–22 — „If only you would slay the wicked! Away from me, you who are bloodthirsty!”
Here the psalm changes its tone. From intimacy — to war. From awe — to anger. And here the two-level code of the psalm reveals itself most clearly.
Instruction – The Human Level: David speaks about real people. In Hebrew, „anshei damim” — men of blood — is not a metaphor. These are murderers. People who deliberately destroy what God has built. And David asks: destroy them. Remove them from my presence.
This is the teaching for you: there are people who build, and there are people who destroy. There are those who respect the rules — and those who „misuse your name.” Not everyone deserves your trust. Not everyone is worth working together with.
David does not say: take revenge. He says: let them go away from me. Remove. Cut off. Just as a surgeon removes a tumour not out of hatred for the living cells — but out of love for the patient.
Notice: in Part 2 of this series, we decoded forgiveness — as an anti-inflammatory instruction, as the opening of chromatin (the packaging material of DNA). There is no contradiction here. Forgiveness works toward those who have hurt you. But when someone systematically destroys — the response is different: isolation and elimination. Not out of hatred. Out of protection.
Experience: You know this from your own life. There are people who want what is good for you. And there are those who cause harm. There are those who build — and those who destroy. People after meeting whom you feel worse than before the meeting. People who change your shape — not for the better.
And you know what you do in the face of a threat: you defend yourself. Not because you are aggressive — but because you want to survive.
Mechanism – The Cellular Level: Now enter the living cell — because here lies the second layer of the same code.
„The wicked” and „men of blood” = prions. A prion is not a virus, not a bacterium, not any organism. A prion is a protein — your own protein — that has taken a wrong shape. And this is the deepest possible betrayal: a prion has no DNA. It has no RNA. It does not carry a single letter of the code. „They misuse your name” — no enemy treats the thoughts of God so literally as worthless: the prion does not possess the book, does not read it, does not listen to it. It attacks not with information — but with shape.
„They speak of you with evil intent” — the prion spreads corruption through direct contact. When a misfolded protein touches a healthy molecule of the same kind — the misfolded protein forces the healthy molecule to adopt the same wrong shape. The healthy molecule becomes a traitor. One recruits another, two recruit two more — a chain reaction of conspiracy. And the prion acts deceptively, because the prion carries the same name as the healthy protein: the prion is your own code, only wrongly folded. That is why the living cell does not recognise the prion as an enemy for a long time. Prion diseases — Creutzfeldt-Jakob disease, bovine spongiform encephalopathy („mad cow disease”), kuru — destroy the brain over years, in silence, without symptoms, until the end.
„I have nothing but hatred for them” — the living cell does not negotiate with a misfolded protein. The protein quality control system — called proteostasis — operates unconditionally. Three stages:
First — chaperone proteins (molecular helpers). The „right hand that upholds” from Part 4a. Chaperones try to refold the protein correctly. They give it a chance.
Second — ubiquitin (a small marker protein). When the chaperone fails — the protein receives a destruction tag. Ubiquitin is the molecular tag that marks the protein for destruction.
Third — the proteasome (the cellular shredder). The proteasome tears the tagged protein into pieces. Without negotiation. Without compromise.
„Away from me, you who are bloodthirsty” — this is the request for what proteostasis does every day: recognise the wrong shape, tag it, remove it from the living cell — before it recruits others.
But there is an even deeper dimension. „The wicked” are not only prions. They are also cancer cells — your own living cells that stopped listening to the genome. They mutated, escaped control, and ignore the signals of apoptosis (programmed cell death). „They speak with evil intent” — cancer literally operates this way: it grows in hiding, develops its own blood vessels (angiogenesis), deceives the immune system, and spreads to other parts of the body (metastasis).
And here the protein p53 — the guardian of the genome — acts like David: it scans, searches, finds — and calls for destruction. When p53 detects a mutation — p53 activates apoptosis. It says: this living cell has betrayed the code. Destroy it. Do not negotiate.
As within, so without. On the outside — David removes people who destroy. On the inside — chaperone proteins try to repair, and when they cannot — the proteasome destroys misfolded proteins, and p53 eliminates cancer cells. The same verse. The same pattern. Two levels.
───────── ✦ ─────────
The Request for Diagnosis
Verses 23–24 — „Search me, God, and know my heart; test me and know my anxious thoughts”
Instruction: After the destruction of enemies — David turns to himself. And he says something that requires more courage than fighting an enemy: search me. Not the enemies — me. Check whether there is something wrong inside me. Check whether I myself am not on the wrong path.
This is the climax of the entire psalm. After awe (verses 1 through 6), after omnipresence (verses 7 through 12), after creation (verses 13 through 16), after wonder (verses 17 through 18), after the destruction of enemies (verses 19 through 22) — the final words are: search me.
Experience: This is the hardest request. It is easy to point at enemies on the outside. It is easy to say: „they are bad, they cause harm, they conspire.” It is harder to stand in front of a mirror and say: „check whether I myself am the problem.”
Most people fear diagnosis. We postpone examinations. We do not visit the doctor. We do not ask: „what is wrong with me?” — because we fear the answer.
David says: search me. I am not afraid. I would rather know. I would rather find the problem now — than wait until it destroys me.
This is the humility from Part 1 (Saint Silouan), the forgiveness from Part 2 (Saint Gabriel), the daily choice from Part 3 (Elder Elias) — and now the fourth element: the readiness to be examined.
Mechanism: „Search me” = scanning the genome for damage. Your body does this every day — without your knowledge. The protein p53 — the guardian of the genome — continuously scans DNA in every living cell, searching for mutations, breaks, and errors.
When p53 finds damage — it activates repair. The enzymes of BER (Base Excision Repair) fix individual damaged bases. NER (Nucleotide Excision Repair) cuts out and replaces damaged segments. Mismatch Repair corrects incorrectly paired bases. This is „search me” — in every living cell, every second.

When repair is impossible — p53 directs the living cell toward apoptosis (programmed cell death), so that the damage does not spread. This is a hard decision — but a better one than allowing a damaged living cell to become a tumour.
But when p53 stops working — when it is mutated, silenced, or damaged — the damage accumulates. This is one of the main causes of cancer. A living cell without p53 is a human being who refused to be examined. That person did not want to know. And the disease grew in silence.
„Know my heart” — not only the surface. Not only what is visible. The heart — the deepest interior. David asks for a deep diagnosis, not a quick test.
„Test me and know my anxious thoughts” — anxious thoughts are stress. And stress — as we know from Part 2 (Saint Gabriel) and Part 3 (Elder Elias) — changes epigenetics (the way the genome is read). Stress closes chromatin (the packaging that wraps DNA). Stress silences genes. David asks: check whether my anxious thoughts are closing my genome.
See if there is any offensive way (a harmful, destructive path) in me — whether there is a mutation inside me. Whether there is something that pulls me away from the correct code. Search. Find. Repair.
„Lead me in the way everlasting” — this is the last sentence of the entire psalm. After diagnosis, after repair — a request for the correct direction. „The way everlasting” — in Hebrew „derek olam” — is not simply the „right way.” It is the „eternal way, the way from the beginning.” In the Genomic Intelligence framework: correct expression of the genome. The programme aligned with the code — without mutations, without misfolding, without epigenetic closure. A return to the
original
instruction.
Search me. Find what is wrong. Repair it. And lead me on the path that has been written into my code from the beginning — before spiritual drowsiness, sin, and mutations covered it.
David says: search me and lead me in the way everlasting. The protein p53 says: I scan your DNA, I repair what I can, I remove what cannot be repaired. And the way everlasting — that is the correct expression of the genome that was written for you before you were born.

Divine Facts
Your kidneys filter approximately 180 litres of blood every day — your entire blood passes through the filter dozens of times each day. They do this without your conscious control, from the tenth week of foetal life to the last day. „You created my inmost being” — and they work before you are even born.
Each kidney contains approximately one million nephrons — and no dialysis machine can fully replicate the work of even one of them. One million separate feats of engineering — in an organ the size of a fist.
Your heart started beating on day 22 of pregnancy — before your mother knew she was carrying you. The genome started a rhythm that will not stop until the last day of your life. Nobody saw that first beat. Nobody — except the One who programmed it.
The development of your kidneys in the fifth week of pregnancy was initiated by a cascade of genes: PAX2, WT1, WNT9b, GDNF — each activated at the right moment, in the right place, in the right order. One error in that sequence — and the kidney does not form. This is weaving: thread by thread, gene by gene.
Bone marrow produces approximately 2 million red blood cells every second — every second of your life. The blood that carries oxygen to every living cell is born inside bones. The Hebrew word „etzem” means both „bone” and „essence” — your essence literally hides inside your bones.
The estimated number of grains of sand on Earth is 7.5 multiplied by ten to the power of eighteen (7.5 × 10¹⁸). The number of possible epigenetic states of a single human genome is incomparably larger. „They outnumber the grains of sand” — David was not exaggerating. Mathematically, he was not exaggerating.
Since 2001, when the human genome was first read, the ENCODE project has been cataloguing the function of every fragment of DNA. After 25 years, the work continues — and the scientists know it will not be finished soon. „Were I to count them” — nobody has reached the end yet.
Every living cell in your body sustains tens of thousands of DNA damage events every day — from ultraviolet radiation, toxins, and ordinary metabolism. Nearly all of them are repaired before you even become aware of them. „Search me” happens inside you every second.
The gene p53 is mutated in more than half of all human cancers. When the guardian of the genome falls silent — the damage accumulates in silence. A living cell without p53 is a human being who refused to be examined.
───────── ✦ ─────────
The Shepherd Who Asked to Be Examined
Twelve verses — and David travels the entire road: from the weaver’s workshop, through the book and the beach, through the battlefield, all the way to the examination room.
You created my inmost being. Not a vague „my body” — specifically the deepest interior, the seat of who I am. One million nephrons, 180 litres per day, the genes PAX2, WT1, WNT9b, GDNF activated in the perfect sequence.
I praise you because I am wonderfully made. Not analysis — gratitude. 78 organs, 206 bones, 100,000 kilometres of blood vessels — from a single living cell. And the soul, which God knows — and which we cannot yet define. Molecular? Phantom? Something else entirely?
Woven in the depths of the earth. Embryogenesis (embryo development) as craftsmanship in darkness — a seed under the soil, a pearl in a shell, a child in the womb. Nobody watches. And God weaves — layer by layer, bone by bone.
All my days in your book. DNA as a book written from the moment of conception — a musical score (a written notation of all the parts), not a fixed script. The notes are written. The genome reads them. The performance belongs to you.
More than the grains of sand. The epigenetic states of a single genome — uncountable. And at the end of the road of knowledge, not emptiness — Someone.
Destroy my enemies. Protein quality control without negotiation: chaperone proteins, ubiquitin, the proteasome. And p53 — the guardian that destroys living cells that have betrayed the code.
Search me. The hardest request in the psalm. BER, NER, mismatch repair — daily scanning of every living cell. A living cell without p53 is a human being who refused to be examined.
Lead me in the way everlasting. „Derek olam” — the way from the beginning. The correct expression of the genome, a return to the original instruction — before spiritual drowsiness, sin, and mutations covered it.
David had no knowledge of embryology, immunology, or molecular biology. He had never seen a nephron, did not know the name „p53,” and had never heard of bone marrow. Yet he wrote a text in which every word — kidneys, weaving, bone-essence, book, enemies, search me — turns out to be biologically precise, three thousand years before the first microscope.
And at the end — after all the awe and after all the battle — the shepherd lies down on the examination table. He does not ask for more years, for victories, or for rewards. He asks for a complete scan of his interior. Find what is wrong. Repair it. Guide me.
He did not know that in every one of his living cells, the protein p53 does exactly that — every day, without being asked, from the moment of conception.
But he knew whom to trust with the diagnosis.
Hypothesis: David = BRG1/SMARCA4
And one more thought — a hypothesis that we will verify in future psalm decodings.
Who is David in the Genomic Intelligence framework? A shepherd who leads his flock — opening the way for them. A warrior who fights Goliath — using force against what is closed and powerful. A king who built Israel — ordering, organising, opening.
At the molecular level, there is a protein that does exactly this: BRG1/SMARCA4. BRG1 is the ATPase subunit of the chromatin remodelling complex SWI/SNF (also called BAF). BRG1 uses the energy of ATP (adenosine triphosphate) — physical force — to slide nucleosomes (the protein spools that DNA wraps around) and open closed chromatin. BRG1 gives access to genes that were blocked. BRG1 is a pioneer — it can open chromatin in places where other proteins have no access.
A shepherd who opens the book by force. David = BRG1?
We will see whether future psalms confirm this hypothesis.

„Your body is a temple of God” — 1 Corinthians 3:16
As within, so without.
